IS there any reason why I can't sub vanilla yogurt for plain yogurt in the Orange Nut Muffins?

i don't think so, but the vanilla yogurt prolly has a good deal of sugar so adjust for it.

If it is sweetened with aspartame you may get bitterness

from it being baked.
